A burst of tiny flies looks dramatic, but it doesn’t always mean the tray is lost.
You lift the tray and suddenly tiny flies pop up everywhere—that moment can make the whole crop feel dirty. I’ve had that same jolt. Usually, though, a few little fliers mean conditions got a bit too wet or still, not that the greens are automatically ruined or unsafe.
What helps first is slowing down. I try not to spray random stuff right away, because that can create a bigger mess than the insects. A couple adults hovering near the surface is one thing; a cloud rising every time the tray moves is another. That quick reality check tells me whether I’m looking at a mild annoyance or an active breeding problem.

What I’m probably looking at
When tiny flies show up in a microgreens tray, I usually suspect fungus gnats first—especially if the mat or soil has stayed quite damp. They tend to hover low, run across the surface, and lift off in a little cloud when I tap the tray.
Clues that point to fungus gnats
- Where they gather: near wet media, tray corners, or under humidity covers
- How they move: weak, floaty flight rather than fast zigzags
- What the tray looks like: consistently moist surface, slower drying, bits of algae or decay
- When I notice them most: after watering or when I disturb the tray
Fruit flies are more often drawn to obvious rot or sweet scraps nearby, not just a plain wet grow tray. Shore flies can also appear around very wet setups, but they often look a bit sturdier and are less mosquito-like.
Getting the ID roughly right helps me choose a focused fix instead of treating every tiny fly the same way.
I like to lift the tray or peek at the surface right after a light tap. If several tiny dark flies pop up from the media itself, that usually supports a fungus gnat hunch.
When I keep a tray and when I let it go
A few adult flies on their own usually don’t make me toss a tray. I look at the tray itself first, because the condition of the crop tells me more than the insect count.
If the tray smells fresh and earthy, the surface looks fairly even, and the seedlings are still standing up and growing, I usually treat it as a cleanup problem rather than a total loss. A couple of gnats around a damp tray can happen.
I get more cautious when I notice:
- a sour, musty, or rotten smell
- a slick, slimy, or fuzzy surface
- patchy germination or seedlings collapsing at the base
- wet spots that stay dark long after watering
That combination suggests the tray may be struggling, and the flies are more of a symptom than the main issue.
My rough rule: healthy-looking tray, mild fly activity = often salvageable. Weak tray, bad smell, messy surface = compost is usually the safer call. If I’m unsure, I separate that tray from the rest and watch it closely for a day or two.
If I can brush the canopy lightly and the seedlings spring back, that’s a reassuring sign. If they feel mushy, stick together, or smell off, I usually stop trying to save that batch.
Why they keep coming back
When I keep seeing a few new flies after swatting the last batch, I treat the adults as a clue, not the whole problem. In my trays, repeat outbreaks usually mean the growing surface stays inviting long enough for eggs and larvae to keep cycling.
The usual setup looks like this:
- Excess moisture keeps the top layer damp, where larvae do well.
- Standing water in corners or under trays gives pests a steady water source.
- Stale air slows drying and leaves the surface humid.
- Slow drainage turns a quick watering into a long wet spell.
- Debris like loose hulls, dead roots, and fallen seedlings adds food and hiding spots.
Killing adults can lower the annoyance, but it often misses the next wave already in the tray. If the surface stays wet and messy, more flies can emerge a day or two later, which is why sprays or traps alone sometimes feel useless.
What usually helps me most is correcting the habitat first: drier surfaces, better airflow, cleaner trays, and fewer soggy pockets.

Before I reach for a spray
I try hard not to spray the greens themselves unless a product clearly covers edible seedlings and the timing makes sense for a near-harvest crop. When labels are vague, restraint usually feels safer than improvising on food.
Resetting for the next tray
What has helped me most is treating the next sowing as a fresh start, not a continuation of the infested tray. If larvae had a wet place to hide, I assume some may still be around unless I fully break that cycle.
- Toss the old root mat and used growing media.
- Wash and sanitize trays between batches, then let them dry completely.
- Check for warped corners, clogged holes, or any spot where water tends to pool.
- Refill with fresh media instead of topping off old mix.
I also pay attention to drainage before I seed again. A tray that stays soggy at one end usually invites the same problem back, even if the adults are gone.
If I’m replacing gear, I tend to look for simple 1020 trays with good drainage or a mesh insert, since extra airflow under the mat can help the surface dry more evenly. Nothing fancy—just clean trays, fresh medium, and fewer damp hiding places.
